Are you referring to the presence of the 'aarch64' in the name of the unzipped folder? If so, that is a mistake on my part that I was not aware of until looking into this issue. I cross-compile the Windows binaries on Linux using mingw64 which produces executables for x86_64 CPUs. If the binaries themselves do not work on x86_64/amd64 platforms then that is another issue all together. Can you please confirm?
The latest Windows version:
https://github.com/BenLangmead/bowtie2/releases/download/v2.5.4/bowtie2-2.5.4-win-x86_64.zip
Is actually aarch64 and not x86_64.
