Add support for better adapter trimming, umis & udis #19

Support for adapter trimming is currently very limited, and there is no support for handling umis or udis.

The mapping step should be extended to provide support for these cases.

Care must be taken to avoid clashes of raw data filenames, while keeping an structure compatible with downstream steps on output.
