v4.0 (starting point improvements!, bug fixes)
In our work for MOSAIC (paper), we have developed improved starting points for ECHO models. As such, we have integrated these starting points for the ECHO model for the newest version, v4.0. Other bug fixes have also been added, detailed in the commit notes. Methods for these improved starting points appear in ECHO_V4_Update.pdf, as well as comparisons with datasets used in the Bioinformatics publication. Due to these improvements, we highly recommend that new users use ECHO v4.0+. However, the journal version will still be available for those who prefer it.
v3.22 (Bioinformatics journal version, with bugs fixed)
ECHO v3.22: This version contains all the features as described in our Bioinformatics publication, along with a bug fix for bootstrapping on data with missing values. This does not affect any results from the journal paper, "ECHO: an Application for Detection and Analysis of Oscillators Identifies Metabolic Regulation on Genome-Wide Circadian Output" by H. De los Santos, et al. (2020) (doi: 10.1093/bioinformatics/btz617)
