Really like the structure of the walk through section of the Quality control chapter. It might be helpful to include the visualization that is the final output.

In the Assembly of high-throughput data chapter you leave us dangling a little bit with this final sentence in the formal discussion of de Bruijn graphs

"But first, we will discuss a bit about the importance of the size of the k-mer."

Did you decide to drop the discussion?

I think renaming the chapter something like Quality Control in Metagenomics would be appropriate.
