Hi Team.

I attempt to use CN_Learn for my Whole-Exome data to detect high-confidence CNVs.
When the script reached at Step8, I received the Error messages "The training sample name ** appears to be inconsistent with the list of samples processed through the prior steps. ..."
I found that the "validated_cnvs.txt" is no sample in source directory.
Although I rechecked the all script to the step 8, I could not the command to create the validated_cnvs.txt file.

Please teach me how to create the validated_cnvs.txt.

thank you for your replay.

Hello, As we outline in the paper, the validated CNV file (validated_cnvs.txt) is the input provided by the user based on the gold-standard CNVs obtained from a small subset of the samples. Since we do not provide pre-trained models as part of the tool, we encourage users to obtain reliable CNV information for at least few of the samples. Hope this helps.

Vijay
