Today, I was using SeqPrep (latest version) on my data. For all my files an error message appeared saying "fastq record not beginning with @". So, I checked the content of the fastq files and they clearly begin with @.
Next, I tried it again on a different dataset which had worked perfectly before using exactly the same command, SeqPrep version, etc. and I got the same error message, showing that it is not my files causing the problem.
Reinstalling did not help either. However, using an older version of SeqPrep did help. I am now running an older version of SeqPrep on my files and I do not get an error message and it works just fine again.
Anyone else also experiencing these issues?

I just encountered the same error. So far I tried 1.2, 1,2, 0.2.8.1 versions, The 0.2.8.1 didn't generate error message but there is no output in the expected trim directory. Any suggestions? Thanks.
