Update NCBI TaxIDs

This is a meta-issue for tracking work needed for updating NCBI TaxIDs across various pathogen repos

I'm currently mildly hopeful that NCBI will release the new TaxIDs in advance of the change, which would facilitate this process. I will continue to watch SPHERES and μbioinfo Slacks for additional updates on this.
