PIPELINE should pull list of modules and module args from a user-specified file. The file should be copied into a 'sampleID/pipeline' directory with a time stamp.

Instead of copying module list into a pipeline directory, we should copy the file to the log directory and give it a comparable timestamped name as the relevant PIPELINE log file.
