This is less of an issue, but I was wondering if it is possible to access the bash scripts used to automate each step. I am trying to adapt the code for an LSF cluster on Pegasus. Is this possible?

I’m not sure I understand. Henipipe generates cluster specific bash scripts so there aren’t any to access per say. If you run with the -d flag it will print to stdout without submitting. Hope that helps.
