Removing docs

We document pipeline in the Wiki and we are using cDNA_cupcake repository as a model. This model uses the README.md to describe the repository and point the user to the Wiki.

The docs is confusing to this as to a user may not know where to go.

But, the images in the docs/images need to be retained and all that points to it needs to be updated.

We will create a new subdirectory images and put these images there!
