TrakEM2's quirks have become features users rely on.
To export in some other way, a new menu item for exporting could be added (leaving old menu item with old behavior intact), or just use scripting.
The comprehensive approach would be to write a new TrakEM2-like program that captures all modern usage. Alas, it seems nobody wants to invest on that.
