Is there a way to trigger search programmatically? E.g. through the CLI by using a custom registered scheme?

Not yet, but it's definitely a planned feature.

It is now partly implemented in (to be released today) v0.1.1, as per 8a44c3d. Should be compatible with Zeal's --query and Dash's dash-plugin:// arguments. However it still needs some proper user experience, like documentation or automated way of registering the handler.

Also due to electron/electron#4688 it is currently broken in Mac App Store build, where I had to disable the check for already running instance.

Awesome, thanks for the update. On Zeal's --query, I believe that's being deprecated so I wouldn't worry about supporting that too much. Reference: blakeembrey/atom-dash#30
