Don't warn on missing MSAs for non-protein entities. #209

Description

When loading MSA contexts, only warn when a protein is missing an MSA (not ligands, RNA, DNA).
Also fixes logging configuration to actually log at INFO level as specified.

Motivation

Cleans up the logs and reduces false positives that can be misleading (but still fold correctly).

Test plan

Tested locally; cosmetic change
