Performance improvements and bug fixes to SynNet

Significant changes from the previous SynNet version.

• Performance improvements
• Refactored scripts/modules (wip)
• Improved documentation and instructions
• Fixed all opened issues and bugs (predict_multireactant_mp.py error, hard-coded paths)

Removed:

• All code related to beam search
